Thank you for the suggestion! You are absolutely correct. We have updated this blog post with what to do in case Cloudflare is preventing you from using AutoSSL on your domains. Fortunately, the solution is as simple as pausing Cloudflare while installing or renewing your certificates, and Cloudflare themselves have a great tutorial on how to do that.
